You can submit the PSD version, after that the HTML/CSS template and if everything goes well you can start work on the theme. But even if the PSD and HTML/CSS template are accepted there is no guarantee that the theme will be accepted too.
You can also post a link to your work in the “Item Discussion” section and request feedback.
You should use your own CSS file, as you said, updates will be possible and easier that way.
If you change the original file and want to update it later on it will be much harder to redo all the changes.
Calling out specific items and authors on the forum is against the forum rules.
You can use images in your preview as long as their license allows you to do so, this means you either paid for a license to use them or have the owner’s approval.
Usually the authors include the sources for the preview images on the item’s page, at the bottom.

A reason should be included in your rejection email, so make sure you check it.
The template is not bad, try to remove that custom scroll bar because it affects performance in some browsers, and improve the slider and portfolio.
Add some effects to the slider, it’s just too simple now, and maybe some lightbox/details window for each portfolio item.
They’re really pushing hard towards 4.0
IE11 has an option (that is checked by default) to install updates automatically. I can’t remember if older version had that.
At least some problems will go away as they update the browser so we’ll have fewer things to worry about
